Functional analysis of large protein sets, derived in most cases from emerging high-throughput genomic, proteomic and bioinformatics approaches, is still a challenging task. The protein enrichment analysis is a promising high-throughput strategy that increases the probability for researchers to identify biological processes most relevant to their study. Whereas in the past each protein was studied individually to investigate it functions and roles in biological processes, there now exist tools that allow this operation to be automated. By centralizing and disseminating a wealth of prior knowledge about known proteins, the involved databases allow researchers to assign attributes to large groups of proteins that emerge from their experiments or bioinformatics analysis. The initial group of proteins may be some set that was clustered together through expression analysis, combined by the same transcription factor, or selected based on known knowledge. To determine larger patterns within this group is to investigate enrichment - to assess whether some subset of the group shows significant over-representation of some biological processes.
